I agree with Wing Eye on Ys III (especially loved the remixes in OiF).

But one of the best soundtracks IMO was for Alisia Dragoon.

This time, it's not a game related music, but an anime one. This is from the soundtrack of the Gundam 00 movie. This is an upgrade from a track used in the series, particularly in the final episode. Only this one contains two extra parts. Perfect for a final battle with everything at stake.

"You'll Never Be Alone No Matter Where You Go"

First opening of Wild Arms 2. The complete version makes the short one in the game pale in comparison. I like how the singer (Kaori Asoh) sings this one with a sweet voice, but then is capable of going into full feeling mode close to the end.

This simple song is what made me fall in love with this game.

Resistance Line

This is the second opening of the same game. In a complete reversal, this song starts strong and keeps at it until it ends. This is one of the most inspired songs used for openings in games.

Quite a shame the version released outside Japan had no vocals of either. Kaori Asoh's vocals are great.

My brother is causing my nostalgia levels to reach critical mass. He linked a tune from MechWarrior 2 to my facebook page. The music in this game is really mood-setting.

The electric guitar was cheesy and I didn't like the opening at all, but overall it was pretty good.
