When, and where would she have time for a relationship? She ALWAYS works alone, and has never know anything except hunting Metroid and Space Pirates...

Not true. Metroid Fusion (Metroid 4) takes place after Super Metroid, in which Samus had a CO called Adam. As far as the relationship goes, it was obviously formed throughout Samus's mission.
MP takes place between Metroid and Super Metroid (though, whether if takes place before or after Metroid II is questionable, if irrelevant) so it's quite certain that Adam is alive... Samus merely hasn't met him yet. Remember... Samus discovered the derelict Space Pirate Frigate after destroying Zebes (conjecture through log entries and the intro in the instruction manual) and of her own will... MP1 is a personal mission (destroying the Space Pirates) whereas MP2 is a mission that Samus performs for the Galactic Federation. Well, it starts off that way, but Samus stumbles onto the Ing and the Luminoth...

She's never worked for the Federation

Are you paying attention? Samus states explicitly in Metroid Fusion that she is investigating on the Galactic Federation's behalf. She's even accompanied by GF forces prior to being infected by the X. Also, MP2 starts out with Samus's mission to find what becomes of the Galactic Federation soldiers, which is issued from the GF. And that's not even mentioning Super Metroid, in which we find out that Samus delivered the Infant Metroid to the GF...
Well, that was a lot of Metroid nerd information. Ho ho. Anyway, I may be wrong about my MP1 info regarding the "personal mission" statement, but if it was issued by the GF, it serves only to further my arguement.
And according to the original metroid..
The federation dispatched their greatest bounty hunter. This is even confirmed in the remake.
Samus hates the Space Pirates, but helps the federation.
We can use in game dialogue if you wish

In the year 2000 of the history of the cosmos, representatives from
the many different planets in the galaxy established a congress called
the Galactic Federation, and an age of prosperity began. A successful
exchange of cultures and civilization resulted, and thousands of inter
stellar spaceships ferried back and forth between planets. But space-
pirates also appeared to attack the spaceships.
The Federation Bureau created the Galactic Federation Police , but
the pirates' attacks were powerful and it was not easy to catch them
in the vastness of space. The Federation Bureau and the Federation
Police called together warriors known for their great courage and sent
them to do battle with the pirates. These great warriors were called
" space hunters. " They received large rewards when they captured
pirates, and made their living as space bounty hunters.
It is now year 20X5 of the history of the cosmos, and something
terrible has happened. Space pirates have attacked a deep-space
research spaceship and seized a capsule containing an unknown life-
form that had just been discovered on Planet SR388. This life-form is
in a state of suspended animation, but can be reactivated and will
multiply when exposed to beta rays for 24 hours. It is suspected that
the entire civilization of Planet SR388 was destroyed by some unknown
person or thing, and there is a strong possibility that the life-form
just discovered was the cause of the planet's destruction. To
carelessly let it multiply would be extremely dangerous . The
Federation researchers had named it "METROID" and were bringing it
back to Earth -- when it was stolen by the space pirates !
If METROID is multiplied by the space pirates and then used as a
weapon, the entire galactic civilization will be destroyed. After a
desperate search, the Federation Police have at last found the
pirates' headquarters, the fortress planet Zebes, and launched a
general attack. But the pirates' resistance is strong, and the Police
have been unable to take the planet. Meanwhile, in a room hidden deep
within the center of the fortress, the preparations for multiplying
the METROID are progressing steadily.
As a last resort, the Federation Police have decided on this
strategy: to send a space hunter to penetrate the center of the
fortress and destroy the Mother Brain. The space hunter chosen for
this mission is Samus Aran. Samus is the greatest of all the space
hunters and has successfully completed numerous missions that everyone
thought were absolutely impossible. Samus is a cyborg, who's entire
body has been surgically strengthened with robotics, giving Samus
superpowers. Even the space pirates fear this space suit, which can
absorb any enemy's power . But Samus's true form is shrouded in
mystery.
The planet Zebes is a natural fortress. Its sides are covered with
a special kind of stone, and its interior is a complicated maze. On
top of that, the pirates have planted devices and booby traps in the
maze, and the pirates' eery followers lie in wait around every corner.
Samus has now succeeded in penetrazing Zebes. But time is running out.
Will Samus be able to destroy the METROID and save the galaxy ?

BINGO! We have a winner! The Federation sent Samus! From the original instruction book in 1987. Of which I have!
[Edit by Lord Khyron on [TIME]1110572560[/TIME]]

[Edit by Lord Khyron on [TIME]1110572636[/TIME]]

Addendum: This is the zero Mission instruction book, which is virtually almost identical to the original story.

PROLOGUE
In the year 2003 of the Cosmic Calendar, representatives from the many
different planets in the galaxy established a congress called the Galactic
Federation, and an age of prosperity began. A successful exchange of cultures
and civilization resulted, and thousands of interstellar spaceships shuttled
back and forth between planets. Soon, however, Space Pirates began to attack
the spaceships, threatening the galactic peace. The Galactic Police and
Galactic Army struck against this aggression, but the pirates' attacks were too
powerful, and it was impossible to catch them all in the vast reaches of space.
So, the Federal Bureau called together powerful bounty hunters to battle the
Space Pirates. In the year 20X5 of the Cosmic Calendar, a terrible incident
occurred. The Space Pirates attacked a deep-space research vessel and seized
capsules containing samples of an unknown species that had been discovered on
planet SR388. The Space Pirates' objective was to acquire this life-form: known
simply as Metroids, these floating organisms were incredibly dangerous, as they
could latch onto any other organism and drain its life-energy. Furthermore, it
was possible to replicate Metroids in vast numbers by exposing them to beta
rays. The hypothesis that the Metroids were responsible for one of the greatest
mysteries in the entire galaxy--the extinction of planet SR388--was generally
accepted as fact.
If the Space Pirates were able to breed Metroids and use the creatures as
biological weapons, the destruction of all galactic civilization would be near
certain. After a desperate search, the Federation Police discovered the Space
Pirates' base of operations on the fortified planet Zebes. They launched a full
assault on the planet, but pirate resistance was strong, and the planet could
not be taken. All the while, in a room hidden deep within the center of the
pirate fortress, the preparations for multiplying the Metroids was progressing
steadily.
As a last resort, the Federation Police decided on a risky strategy: to send a
lone space hunter to penetrate the pirate base and destroy the mechanical life-
form that controlled the fortress and its defenses--the Mother Brain. The space
hunter chosen for this mission was Samus Aran. Considered the greatest of all
the bounty hunters, Samus had successfully completed numerous missions that
others thought impossible. Despite her accomplishments, much of Samus's true
identity remained wrapped in mystery.
Alone, Samus Aran successfully landed on the surface on Zebes, which was, in
fact, the planet where Samus was raised as a child. Burying all her memories of
the planet, Samus agreed to carry out this mission and face the traps of the
Mother Brain. But the question remained: could Samus Aran truly complete this
task and return peace and order to the galaxy?

Ah! Excellent! So, she's pretty much always been in the employ of the Galactic Federation, with the exception of MP1. Great find, Khyron!

Thats why I hate Fusion, so many loop holes.
As I previously stated, Samus never worked with the Federation (as in with their people, she works alone, always) but she was hired by them, which I stated before...Khyron even pointed this out in his quote:

As a last resort, the Federation Police decided on a risky strategy: to send a
lone space hunter to penetrate the pirate base and destroy the mechanical life-
form that controlled the fortress and its defenses--the Mother Brain.

Alone, Samus Aran successfully landed on the surface on Zebes, which was, in
fact, the planet where Samus was raised as a child.

Well...close. She works with Federation troops at the start of Fusion, and she works with CO Adam during Super Metroid...physically.
I haven't played Super Metroid, but from conjecture from Fusion's dialogue, at one point, Adam makes the choice between staying safe in the CO room or sacrificing his life for Samus.

The official timeline on Metroid's Japanese site states that the order of the games is as follows:
Metroid (Zero Mission)
Metroid Prime
Metroid Prime 2
Metroid 2
Super Metroid
Metroid Fusion
So, Metroid Prime does take place between the original Metroid and its sequel.

---WARNING! UBER SPOILERS!---
If you have ever read the Pirate Log Data, LS, it hints that MP takes place after the first destruction of their main headquarters from the first Metroid game, the planet Zebes.
Here's a Log that explicitly states this:

Fall of Zebes Log 09.992.3
Zebes has fallen. All ground personnel are presumed dead, either killed by the
Hunter clad in metal or in the subsequent destruction of the underground
facilities. Our research frigates Orpheon, Siriacus and Vol Paragom were in
orbit at zero hour and managed to retreat. Frigate Orpheon is now docked at
Vortex Outpost. Orpheon's cargo appears to have a 100% survival rate: Metroids
are healthy but on restricted feeding schedules due to uncertain supply status.
We are ready to begin research on the Metroids and other promising life-forms.
Security status remains at Code Blue: no signs of pursuit from the Hunter.

Don't know if anybody cares, but I have beaten MP2: Echoes for my first time with an 83% completion rate yesterday, and I think that it is THE best one-player first-person-shooter I have ever played in my life! :D

I know PeaGuy. I was just glad that the official timeline confirmed my suspicions... I wasn't sure, simply because it's been ages since I've played MP1.
And about MP2... I'm glad you liked it. I'm at the end of the game as well, but refuse to complete the game until I have 100% of both items and scans. I'm at 99% items and nearly all scans. But, I haven't had a lot of time to play videogames lately, so MP2 remains unbeaten.

Wait a sec... you hate Fusion, and you haven't played it? That's foolish. You're truly missing out on perhaps the greatest Metroid (sidescroller) game. If you liked Zero Mission, you'll like Fusion. Fusion's concept, story and graphics are so great... I can't see what reason you'd have for disliking the game. If you're basing it on Samus's new suit, then I'll put your fears to rest: the suit's design will grow on you.
If you hate Fusion because of Adam, then you must also hate Super Metroid, because that involved Adam as well. And... I'm guessing that you haven't played Super Metroid either?

[Edit by LaconianShot on [TIME]1110677375[/TIME]]

I've played Super Metroid and Fusion, but both only briefly, so what I meant when I said I haven't played it was that I haven't played it thouroughly, as in enough to know whats going on (but I read things on other sites and the like). I liked Super, but not Fusion. The reason I didn't like Fusion was mainly the suit, it looked stupid and weak, not really like a true Metroid (yeah it may be a bad reason but oh well :p ). I also didn't like it because of the X parasite thing and the SA-X, that kinda confused me at first, the infuriated me later. I also didn't like Fusions storyline, from what I've read on the Metroid site anyway.
As for Zero Mission, I own it, its ok but there are feaures in it I don't like. So far my favourite (besides the Primes) is 2. Metroid 2 had alot of neat features that were missing in Fusion, which made me wonder about it.
The whole Adam thing seems out of place to me. Samus is supposed to be a lone bounty hunter, she's not supposed to work with others, its her persona.

You have her personality all wrong!
She can still be a loaner, and be hired. She is a bounty hunter, and she is paid for her work.
Hell, even the Metroid 1 instruction book, and Super Metroid confirm she works for the Federation!
Why can't you see that Samus as a bounty hunter would work for the federation if paid?
If she worked for the federation, she would be informed and led to her assignment, correct?
She would answer to her payer, and use him for information.
You argue the game documentation?
